With Wrye Bash you'll need to check the manual instructions for each mod. From here, you’ll be able to start downloading mods from Nexus and, with Vortexupi can click “Files” in the top-left corner and you’ll see an installation option beside each mod in your library.

Whatever you choose you'll have access to all kinds of Skyrim mods on Nexus. Vortex on the other hand is built into Nexus mods and can automate the process, but it much more likley to cause conflicts if you try and layer too many mods into a game. But you will have to download and import mods manually. Wrye Bash is better overall at managing mods and ordering them correctly, detecting clashes and so on.
